I also observed this message when ever I try to enable mls qos.
My question is, this..
Say we have flow control enable for one port & rest is without flow
control..
But the message we get is

Rack1SW2(config)#mls qos
QoS: ensure flow-control on all interfaces are OFF for proper operation.
So does that means even if the flow control is ON for one port, the mls qos
will not
function properly..?

By default, flow control isn't an issue when it comes to QoS. However, in
the lab, you should ALWAYS double check to see whether non-default settings
have been pre-configured.

Remember part of the challenge of passing the lab is being able to
troubleshoot problems while under time pressure. So, don't assume any
setting is at its default.

Does anyone go under the interfaces in question and disable flow control
as standard?
