Also worth considering, is something that used to be called NetQoS SuperAgent, but was purchased by CA and is now called CA Application Delivery Analysis. We had used this product to troubleshoot LDAP issues, in the past. This is an advanced, elegant tool, but is priced accordingly.

I'd also like to second the recommendation for IP SLA, but recommend not configuring either the poller or responder on anything running BGP. The BGP scanner process can briefly peg a CPU, which radically skews your results. Some of the newer hardware requires more advanced licensing for IP SLA, but most of the older stuff has it included.

iPerf is also helpful and free.
