Ah, the horror days of 3550 :-). Yes, you may need to change "system
mtu" on the switch to accommodate larger frames required by Q-in-Q or
PPPoE, but routing MTU issues on 3560 are easily fixed by doing
"system mtu routing 1500", which does not require additional reload.

You can hit two birds with one stone by applying that command if asked
to change MTU on the switch. Confirm with proctor if they would accept
that solution for routing part though. They may prefer some other
approach to solving the problem.
