Though I haven't met any explicit requirements for LAPs IOS version
against WLC software version, there should be a good reason they come
bundled. :-)
Please check this FAQ with regard to LWAPP (WLC OS ver 4) vs CAPWAP (WLC
OS ver 5) protocols.

If I got your situation right, none of the other working 13 LAPs 1000
got registered with a newer version of WLC. If you run different major
releases on your WLCs, then according to the FAQ, your upgraded LAPs
1000 would first try to use CAPWAP protocol and hence could end up being
registered on WLC-2.
The easiest way to check is to cut off those AWOLing APs from
communicating to WLC-2 and check for error messages on WLC-1. Also try
to check messages no those LAPs and check how they follow the process of
registration, that should reveal why they actually are choosing one WLC
over another.

Try to get a 100% control over how your LAPs are registered with your
WLCs so that you know which step of the registration process they use
when they join a particular WLC. Assume nothing, the best way is to
check log messages on both LAP and WLC end. :-)
