I opened a case with Partner Relationship Team about this issue and the answer i got is surprising:
"If you have an existing CSCO testing id it would automatically associate that CCIE # to the existing CSCO id. Now the only way it
would not have been done if when you took the CCIE exam with PearsonVue and you gave a different email address it will look at it as
a new person and a new CSCO id would have been created. But you gave the exact information that you CSCO testing id is so it will
automatically be associated together.
There is no way to remove the CCIE from the CSCO id."
So the key element that determines if your CCIE is or not used by a company is the CSCOID and not the CCO User Id.

Your CSCOID (Cisco Certification ID) is still unique so there are no problems with the other certifications. And you're right, if
you see your CCIE Certification listed in the PSS, it does not imply that it's being used for Certification/Specialization purposes.
But in the "Other Attributes" page if you see a something like "Used towards Certification for...Company...Certification Level...",
most likely it's being used.

That would have a lot of drawbacks, for example how will you re-certifiy your CCXP professional certifications?
Also the following does not imply that your ID is used by some company:
