Your CSCOID (Cisco Certification ID) is still unique so there are no problems
with the other certifications. And you're right, if
you see your CCIE Certification listed in the PSS, it does not imply that it's
being used for Certification/Specialization purposes.
But in the "Other Attributes" page if you see a something like "Used towards
Certification for...Company...Certification Level...",
most likely it's being used.

That would have a lot of drawbacks, for example how will you re-certifiy your
CCXP professional certifications?

The only way i see to avoid this automatic association is using another CCO
User Id in the CCIE Database Tool:
