I have a point to point link with 1Gbps (DWDM) from service provider
terminating on Fiber (multimode). Now I am using Cisco 3845 router at
both the ends for this connection. This router has two Gigabit Ethernet
onboard with external as SFP and internal as RJ45.

I am not using any QoS or Encryption or any filtering. I will be sending
Storage replication and Citrix traffic over this link most of the time.
Considering all these facts and running default MTU size of 1500 bytes,
what could be the maximum throughput I can achieve? I am planning to do
some testing in coming days by testing with traffic generator.

I have to agree with Pavel on this one. It's a very subjective matter.
There are so many factors to consider. Packet size, services, interface
type (Ethernet or serial), etc...

I would venture to say that straight routing through the Ethernet
interfaces and no additional services you can achieve 500Mbps-800Mbps
(don't crucify me as I have not tested with a 3845). This would be with
larger packets. If your using serial interfaces stick to the 45Mbps
range (wire rate).

I personally know that nested QoS polices tend to chew up the CPU.

If possible, configure a mock production environment and put it through
it's paces.
