Sure, why not? What is a native vlan? It's an untagged vlan on a trunk.
While a single trunk can only have one of these (otherwise life would become
very confusing) but if you have multiple trunks, each one can independently
decide what the untagged vlan happens to be.
Just make sure you agree with the other devices on the other end of each of
your trunks! :)
