I just finished IEWB#1 v4.1 and I'm scratching my head here a bit. I had to
make some physical topology changes when I moved into the switching labs, as
I have 3650-8PCs w/ only nine ports each. Thus, I cannot have all of my
routers connected and also have the 12 trunks in the diamond configuration
at the same time.
But I can't remember ever once needing to change the physical topology
outside of that. When, for example, you see R1 "directly" connected to R4 on
a common Ethernet segment, it's not expected that you would pull one of R4's
connections to SW2 or SW4 and then plug directly into one of R1's Ethernet
ports; it's expected that you would build a VLAN common to SW1 and SW2 (or
SW4, depending on what Ethernet port on the router the lab is telling you to
use) and then trunk between the two. The VLAN that you should build is
indicated in the diagrams (and in this case, it would likely be VLAN14, as
we have routers "1" and "4"), even though you're not likely to see the
switch config in the "Final Configuration" breakdown. It's just kind of
expected that you know how to active a VLAN on the switches (and just leave
all VLANs allowed on your trunks, so that all you have to do is put the
appropriate access ports into the appropriate access VLANs and viola, you've
got "direct" connectivity between the two, even if they aren't on the same
physical switch).
IIRC, the switching labs were quite early on in the workbook (I did it
serially from beginning to end too). I don't think I've moved a cable in my
lab in weeks.

We had spent a lot of time setting up the physical lab as documented in
numerous locations but as we started to work through the WB we found
that the physical topology changes from exercise to exercise.
I had actually just emailed ineternetworkexpert.com about this question
this past week and just got an answer back Friday evening.
From the answer I got it is my understanding that IEWB Vol1 v4.1 is used
to fill in the gaps, yes the physical topology changes from exercise to
exercise and doesn't actually follow the true lab physical topology
until you get to IEWB Vol 2.
IEWB Vol 1 if you walk through it builds upon the basics, where exercise
1 is BGP peering and shows you the debug and what is actually going on
within the packets. The next exercises change the physical topology as
you build upon the basics.
