I remember I was seeing the following error messages when I tested a similar
scenario as yours last time:

%CDP-4-NATIVE_VLAN_MISMATCH: Native VLAN mismatch discovered on
FastEthernet0/1 (2), with Switch2 FastEthernet0/1 (3).
%SPANTREE-2-RECV_PVID_ERR: Received BPDU with inconsistent peer vlan id 3 on
FastEthernet0/1 VLAN2.
%SPANTREE-2-BLOCK_PVID_PEER: Blocking FastEthernet0/1 on VLAN0003.
Inconsistent peer vlan.
%SPANTREE-2-BLOCK_PVID_LOCAL: Blocking FastEthernet0/1 on VLAN0002.
Inconsistent local vlan.
%LINEPROTO-5-UPDOWN: Line protocol on Interface FastEthernet0/1, changed
state to up

You probably won't see the messages since you have disabled CDP and STP.

Even in normal trunk setup where both ends have the same native VLAN ID (not
default VLAN 1), VTP will still prune the native VLAN if the neighboring
switch does not have an active port in this VLAN. You can try the workaround
command "switchport trunk pruning vlan remove <your_native_vlanID>".

Correct me if I'm wrong. Let's hear it from the group.
