Just sitting at the air port reading this, but isn't there a way to
influence it with the clock command? I know that in the IOS you can set
up the clock to save the config to NVRAM on a timed interval...maybe
this is the way to go? Without my rack infront of me and a clear
concept of what you are wanting to do, I am just throwing a new piece to
the puzzle for all you smart guys out there to either cheww on or tell
me to shut up :)

I wonder if it is using the stratum number as some kind of sanity check.

If you are statum 1 then you ARE the time, any higher and you are
subservient (in theory). If you are syncing to another device then that
device it assumed to be providing a reliable source (and it will provide
some information to that effect), and so the router would then assume
it's own clock reliable, and so track config changes to time?
??
