Correct me if I'm wrong, but to my knowledge this command adds a tag to
the native VLAN, it doesn't cause the native VLAN to cease to exist?
Below output shows that even with the native vlan tagged, it is still
defined as a native VLAN:

Rack1SW1#show int fastEthernet 0/13 trunk

Fa0/13 desirable 802.1q trunking 1

Port Vlans allowed on trunk

Port Vlans allowed and active in management domain
