You will be better off by limiting trunking as much as possible. In most
cases network can be designed that a VLAN does not need to extend to more
then one or two access level switches (try for one). Then you can manually
remove non-needed VLANs from the trunk. If you can run only one VLAN per
access switch, then you will not need any trunking at all.
Then try to minimize the number of L2 loops. In many cases network can be
designed to be L2 loop free.
After all that, PVST is a better choice I trust. Even though one can argue
that MST is faster / more scalable, you may safe yourself a major headache
by sticking to proven technology (just check when PVST was introduced into
CatOS and IOS, and when MST was).
