BGP is a TCP-delivered protocol, so it probably woudln't interfere with
layer-2 functions such as MPPP.

How much traffic are you sending across the multilink before setting up BGP
and then afterwards? Increased traffic across the multilink may be exposing
problems that you wouldn't see otherwise.
