According to the release notes, you can disable VLAN 1 on trunks
from CatOS release 5.4. And it actually works (here 6.3 on C4K):

Switch> (enable) clear trunk 3/5 1
Removing Vlan(s) 1 from allowed list.
Port 3/5 allowed vlans modified to 2-1005.
