I have had the same problems. Couple of things helped.
http://www.cisco.com/warp/public/103/12.html
and
Frame-relay broadcast queues
and
Bugid CSCdp13795
If you are using IPX Enhanced Interior Gateway Routing Protocol (EIGRP), you
might experience an inconsistency in Service Advertising Protocol (SAP)
updates on a remote router if the serial interface is brought down for a
brief time and then brought up.
NOTE: This was fixed in 11.2 as bug id CSCds00392 and integrated into
11.2(23.3).
Workaround: Enter the clear ip eigrp neighbors EXEC
command or enter the no ipx linkup-request sap command
for the serial interfaces.

Subject: Troubleshooting IPX EIGRP
A have a router (Z) with two Frame Relay sub-interfaces connecting to Router
A and B. Router Z will not form an IPX EIGRP neighbor relationship with
Router B, but it will with Router A. Any suggestions on how to debug/fix
this?
Router Z:
interface Serial0.1 point-to-point
ip address 10.31.26.6 255.255.255.252
ipx network A4
frame-relay interface-dlci 101
interface Serial0.2 point-to-point
ip address 10.63.26.6 255.255.255.252
ipx network B4
frame-relay interface-dlci 102
IP EIGRP neighbor relationship with A and B.
IPX EIGRP neighbor relationship with A, not B.
Can ping A4.0001.0001.0001, and A4.FFFF.FFFF.FFFF
Can ping B4.0001.0001.0001, NOT B4.FFFF.FFFF.FFFF
RouterA:
interface Serial0.1 point-to-point
ip address 10.31.26.5 255.255.255.252
ipx network A4
frame-relay interface-dlci 101
IP EIGRP neighbor relationship with Z.
IPX EIGRP neighbor relationship with Z.
Can ping A4.0002.0002.0002, and A4.FFFF.FFFF.FFFF
Router B:
interface Serial0.1 point-to-point
ip address 10.63.26.6 255.255.255.252
ipx network B4
frame-relay interface-dlci 102
IP EIGRP neighbor relationship with Z.
NO IPX EIGRP neighbor relationship with Z.
Can ping B4.0002.0002.0002, NOT B4.FFFF.FFFF.FFFF
