John- you are making this a much bigger issue than it is. Don't question is valid.
No harm in setting all possible VLAN's as root, even when in server mode. This will cover the requirement, in case you fail to read ahead and later down in the lab there is an indirect requirement to put a switch into transparent mode.
Many of the various IE vendors have embedded this into us many, many times.
