Hello Mahmoud,
GNS3 is a graphical wrapper for dynamips. If you prefer to work with the icons in more of a GUI, GNS3 is fine. Some people, myself included don't change their topology as often so simply manually create the .net file for Dynamips and Dynagen and run it from a command line. Some of it is totally personally preference.

But the short answer is, same thing except one is more command line and the other GUI. Functionality of terms of the actual simulation should be the same.
