Well it's not exactly the case:
 
Topology below:
 
-- When both R2 and R3 connection are up, both learns network X, and R2 is
preferred due to metric(normal)
-- When MPLS is down, X is only learned from R3 (normal)
-- When MPLS is up again, X doesn't show not even in top table unless VPN is
down (unnormal!!!)
 
R1-->MPLS-->R2
  |
 VPN
   |
  R3
 
Any suggestions? or how to troubleshoot!

Unless you add something to specifically deny them, the only other thing I
could think of was two routers with duplicate RIDs. The link below has an
example.
