Does this condition -- where SW1 and SW2 both think they're the root
bridge for VLAN1 -- persist once both sides have matching native
VLANs? Or is it only a transient thing while you're in the process of
changing from native VLAN 1 to native VLAN 46?
If that condition persists, something else is going on. Post complete
configs from both sides, as well as 'sh cdp ne' output to confirm that
those switches are indeed connected to each other via those
interfaces.
The native VLAN should match on each side of the trunk, obviously. If
they don't match, a giant fire-breathing dragon swoops down from above
and pokes you in the eye with a stick.
