When you run MST, the whole switch is run in mst mode. If you do not
explicitly assign a vlan to any mst instance, it will default to zero.
Am not sure if you can avoid that:.

Hopefully someone else will shade light on this.......

Rack1SW1#sh spanning-tree ms configuration
Name [IESTP]
Revision 10 Instances configured 4

Instance Vlans mapped
-------- ---------------------------------------------------------------------

1 1,5,12,107
2 27,34,58
3 46,89,363

Rack1SW1(config)#spanning-tree mode ?
  mst Multiple spanning tree mode
  pvst Per-Vlan spanning tree mode
rapid-pvst Per-Vlan rapid spanning tree mode
