Hi Cagri,
This is basically a design issue. Link Layer protocols base on the hierarchical design concept, the necessity of Area-0 , Level2-level1/2 are using in this manner. So pure under the link state layer protocols understanding the turn off the transit area could not be catch easily because of the hierarchical design but if you think the eigrp operation, it can be help to you to understand the problem.

For example :
With a redundant hub-spoke cases. You could use only two area, transit or stub. In the transit area case any edge router can advertise other router networks, this could be a problem when you distinguish the different networks with choosing different paths, or choose one link as backup link. The sloppy choosed paths, after an fail issue probably cause an uncovergency of some routes. At stub case, this problem prevent automatically. The stub won't advertise other networks so there is no need to worry on this.

An observation of real life sitaution. My friend customer connection based on the statical routing to the ISP but the ISP also has got an unfiltered an OSPF advertisement through the customer side. This case could be exploited with injecting the wrong routing advertisement through the sniffing and configuring an rogue OSPF router.
And the more prefix means we have to use more memory and cpu cycle. Cisco IOS is the leader software in the internetworking industry but I don't think the hardware performance the same as the IOS does. Sure this is my personal comment :)
