Sounds like a funy one to me.
The only reason I can think that it would do this is because the VTP is
being updated by another source. Are you certain they are set up
correctly ?
Also, I just tried tftp'ing my vlan.dat file. It didn't make a great
deal od sense to me, but I could see my VTP domain and the vlans that
should be in there.
It would be worth doing a before and after look at the vlan.dat to see
if there are any differences.
Although - my gut instinct is that there is a server in there with a
later table version and it is updating the vlan.dat on your recently
booted switch.
