I've also thought about this quite a bit.
Here's my conclusion:
Set the clock to test and verify your NTP and other time-based config's. If
they work, you're done with that portion of the lab.
Before doing your last double check, reboot the routers.
As you noted, your clock setting will be wiped out but I don't think you
will lose any points.
If you have any doubts, ask the proctor.

I have a question regarding NTP.
Much has been said about Cisco reloading the routers before they grade the
attempt.
However, this means that the manual clock that you have to set on the master
NTP server, will also be gone. (if you get NTP that is :-) )
