Well, the answer to this is "IT DEPENDS". :)

Some hardware modules only support MGCP (6608, etc)
and some support both.

Some features are only available with MGCP, H323.
(NFAS can't be done with MGCP right now for example).

It may be easier/harder to do something with
MGCP/H323. When using MGCP it ties you down to Call
Manager features. Sometimes if you need to play with a
number (translation, etc) it is nice to be able to do
a translation rule on the gateway with a dialpeer but
when MGCP is in use it's got to be done on call
manager side which then leaves you to CSSs and
partitions and if they are set already you need to
possibly do a lot of CSS/partition changes with many
devices to get something small done maybe.

MGCP has been buggy but is getting better in newer
IOS/CCM releases/patches. So if using MGCP there is
greater chance of issues with calls stop working out
of blue until MGCP is reset. Could be IOS ver or CCM
version. There are also alot of non-MGCP IOS issues
also (DSP, voice port stuff that can cause problems).

I have no preference, both have their pros/cons and it
depends on what you are doing.
