It has nothing to do with being unfair, it all has to
do with money and time.

The money part comes in because it can cost a company
upwards of tens of thousands of dollars, and if you
don't get the clearance, the contractor still has to
pay. It is sort of like companies hiring a CCIE, they
can find a person that already has a CCIE or they can
train one and hope that they will pass. Either way,
they still have to pay the person, and when they don't
pass, then they just lost a bunch of money.

The other part has to do with time. Clearances can
take as long as a year for the investigation to be
completed. And at the end of the year, they still may
not get cleared. Also, the customer (the government)
is not going to let you in the building if you aren't
cleared.

Just treat it as just another qualification. If you
don't have the qualification, then don't worry about
and keep pushing on.
