All good observations. Some comments inline.

Don't forget that any FE interface on a router can trunk, perhaps
without all the L2 functionality of a purpose-built switch. Any
router with multiple Ethernet/Fast Ethernet/GE interfaces also can
Etherchannel to the switch.

BGP is being introduced in limited form to the 3550 EMI. Whether any
will be on the initial lab is open to question, but remember the
statement of direction says that the 3550 BGP implementation will
have only the features that are appropriate for an edge, not a core,
BGP router.
One consequence of having more routers is that you can have longer AS
paths, since there can be 2 more AS in the system.

Remember there may be some artificial configurations, but with two
switches, it's conceivable you will see things like backbonefast,
uplinkfast, etc., as well as some of the new 802.1 (MVST, PVST, etc.)
and 802.3 extensions.

Port authentication certainly comes to mind for security.
