On the 2900/3500XL switches, they do not run DTP (used for Trunking) or
PAgP(used for etherchannel). Therefore your only option is to set it it on
or off.
This also brings up the issue of not supporting DTP, if you have a trunk set
to anything other than nonegotiate on a Cat5 connecting to a 2900XL/3500XL
you will get CRC errors at the least, you might not even have connectivity.
Anyway, here's an example
interface FastEthernet0/1
switchport mode trunk (only this command is required if you want ISL)
switchport trunk encap dot1q/isl
port group #
interface FastEthernet0/2
switchport mode trunk
switchport trunk encap dot1q/isl
port group #
